5 days you can definitely experience the taste of Japan, even though I already predict that you are going to want to come back for a second visit!
Japan on the map view to be relatively small, but it is surprising indeed large - larger than Italy, for example -. and you could easily spend months here and never come close to see everything
5 days, I would definitely recommend to a focusing or - at most - two places, and I have on a few different proposals your interests depends
option. 1: Tokyo & Country
If you love cities, definitely in Tokyo start townscape in Shinjuku, Tokyo
With a few days you can start to get some of his amazing neighborhoods knowing perhaps visit Tsukiji market, and it hopefully to some areas most tourists never get to visit.
For a 5-day trip I would travel to a minimum to maintain, but that would near supplement Tokyo I suggest mountain areas of Hakone or Nikko.

leaving the Tokyo metropolis a night or two in Hakone (to spend in the shadow of Mt. Fuji) or Nikko ( area world heritage Site), would be perfect for a complete change of pace and the chance to see some beautiful natural environment.
Both Hakone and Nikko are near Tokyo, even to enjoy both feel like a world unto itself. For the complete experience, I would recommend, in a traditional ryokan (Japanese-style inn) stay where you carry your relaxing time to spend a Yukata (light robe), soaking in onsen (hot springs), and enjoy an incredible multi-course kaiseki meal with local and seasonal specialties.
Then your trip in Tokyo at the end back and stay in another part of town to get a new perspective!
This would an amazing 5-day trip, especially if you have never been to Japan and love cities but want to experience a piece of nature. and traditional Japan
Option 2: Kyoto & Osaka

I have another suggestion in directly in Osaka event that you. more interested in history and ancient Japan fly
Rather than in Tokyo, are flying and concentrate your trip to the ancient capital Kyoto.
Kyoto was the capital of Japan for more than 1000 years (move in front to Tokyo), and today it is a fascinating city full of ancient temples, shrines, gardens and living traditions.
You could spend weeks in Kyoto and never see them all, but three or four days here will give you a good taste of the city - and you have to come back another time
supplementing Kyoto, spend your last day or two near Osaka for a taste of modern Japan.
Osaka is a large, bustling city, with famous-outgoing people and an exciting food and drink culture.

While we usually recommend, more than 5 days in Japan, if possible, spend, a 5-day trip would give you a good taste of Japan.
